I'd have to go with Matt on this one. The very first culprit I
thought of was auto-negotiation. We generally stay away from
auto-negotiation as it can add quite a hit to throughput/latency when
it doesn't work as it's supposed to (which is more often than you
would think).
Try running Wireshark (or sniffer of your choice) and see what kind of
traffic is being flowing over the wire. I'd definitely focus on the
trunk connection first, since this seems (from your description) to
affect all users. Any anomalous traffic should become apparent
quickly. Look for things like too many retransmissions, tons of port
speed/duplex negotiations
